Has anyone dealt with a John Deere 860 scraper making a loud clicking noise from the transmission area?

Mine changes tone when put in gear and also when using the trans disengage switch. I also found some metal and brass shavings in the filter. Could air in the system cause this, or is it pointing to something more serious?
